The Israel Defense Forces (IDF) on said that they would shoot down planes ferrying Iranian weapons to support Hezbollah. https://www.telegraph.co.uk/world-news/2024/09/28/iranian-plane-u-turn-beirut-airport-after-israel-warning/ There was no direct threats to passenger planes from IDF, be it government or commercial flights.
